Ammo boxes found in the Institute are dark red and dark green, and always contain larger than normal amounts of fusion cells.
There is one ammo box in the Castle's armory which uses the yellow wooden crate model. It contains flares and will also hold artillery smoke grenades and vertibird signal grenades if the relevant Minutemen main quests are completed.
