Advice for FO4, hmm, nothing obvious, but I will say once you start getting into settlement building, there’s no going back. Enjoy!
Also Far Harbour is by far the best DLC in my opinion.
Obviously play FO4 if it’s free, it’s great.

What @The Appalachian said is right. I don’t see how you’re getting confused if you’ve played through the game so many times.
Real Shaun wanted the Sole Survivor to be released from the vault to see if he would try to find his son. He planted a child synth in Diamond City with Kellogg as it was extremely likely the Sole Survivor would go to Diamond City, since it’s the largest settlement in the area. This is referenced during Kellogg’s memory sequence when he says something along the lines of ‘Maybe this was part of the old man’s plan all along.’
There’s nothing to suggest the Institute had any inclination that the Sole Survivor would travel through Kellogg’s memory, but since Kellogg was one of the few who had access in and out of the institute at will, he would be an excellent place for the Soul Survivor to begin his search.
It’s also mentioned that Shaun wanted Kellogg dead and was hoping that the Sole Survivor would be able to facilitate this.
You’ve missed a bit of the story there, the 10 year old Shaun you see in Kellogg’s memory is the child synth you see when you first arrive at the institute. Its placement in Diamond City was designed to lure the soon to be released sole survivor to Kellogg.
The commissary is a good way to sell things that are too expensive for typical venders.
Rather than buy them for caps, you can trade your surplus during the transaction to offset the high prices of the mods.

Personally, I like Croup Manor, and try to refit it to make it as faithful to how you’d imagine it to be before the war.
Hangman’s Alley is also fun to try to floor.
It sounds like you made it to Sloan, like others said, head south, then east, then north in a big U shape to get to Vegas.
Other things to be aware of is your weapon condition, so you can turn 2 crappy varmint rifles into one slightly better one, depending on your repair skill.
Put your skill points into what you deem to be important. Repair: fixing weapons to have higher damage. Sneak: remaining undetected around enemies. Barter: better prices with vendors, etc.
In my opinion, the survival skill is pointless for most peoples first play through. Good ones to focus on are speech, lockpick, science, sneak, guns.
All this depends on your play style but take the above as a generalisation.
